feat(read-file): record read scope and report clipping separately (U4, #1375) - #1913
This PR makes the read side honest about what it saw. Each read brackets itself with a bigint fs.stat pair and records an observation of the target only when both tokens match - so a file that changed underneath the read is never recorded as fully seen - and the record says whether the view was complete. "Lines clipped in this view" and "lines omitted from this view" become two separate notices instead of one conflated message.
Why it matters: a slice, a truncated read, or a lossy indentation view must never authorize a full-file replacement later. This unit is what makes the guard's "was this write earned by a read?" question answerable. It is the fourth of nine PRs for epic #1375 (chain tracked on #1991).
Related GitHub Issue
Tracking: issue 2019 (this unit's tracking issue; closed by the maintainer when the chain lands).
Refs: #1991 (chain tracking), #1375 (epic).
Description
What this PR changes:
ReadFileTool brackets each read with a bigint fs.stat pair and observes the target only when both tokens match, recording complete so a slice, truncated, or lossy view never authorizes a full-file replacement. A stat failure leaves the target unobserved and never fails the read.
indentation-reader separates "lines clipped in this view" from "lines omitted from this view"; the native and legacy read paths report the two notices independently.
Task owns a per-instance ObservationRegistry; Task.disposeOnce() retires it so a read that resumes after disposal cannot repopulate it, and both read paths skip the post-read stat and observation work once task.abort is set.
Consistency port: project-scoped MCP settings writes pass confineTo (the provider cwd, falling back to getWorkspacePath()); global writes stay unconstrained by design. The unit branches are not cumulative, so each branch carrying the writer needs its own copy of this port.
Why the diff looks bigger than the change: the chain is non-cumulative - this branch is based on main and carries its own copy of the earlier units' content, which the GitHub diff shows as context.
Review focus:src/core/tools/ReadFileTool.ts, src/integrations/misc/indentation-reader, src/core/task/Task.ts (dispose path), and the specs named in the Test Procedure.
Test Procedure
From the repository root, with dependencies installed:
pnpm --dir src test -- core/tools/__tests__/readFileTool.spec.ts integrations/misc/__tests__/indentation-reader.spec.ts services/mcp/__tests__/McpHub.spec.ts core/task/__tests__/Task.dispose.test.ts core/task/__tests__/observationRegistry.spec.ts
Expected: 203 passed across the suites this unit touches (readFileTool 97, plus indentation-reader, McpHub, Task.dispose and observationRegistry). Then pnpm --dir src exec tsc --noEmit - clean.
Manual check: point a workspace at a repo that ships .roo/mcp.json as a symlink to a file outside the workspace and confirm a project MCP setting write is refused.
Environment: Windows 11, Node 20, unit layer only.
Pre-Submission Checklist

Linked Issues check response
The check evaluated this pull against issue 2019 because the description used a
closing keyword for it; the reference is now a non-closing tracking line, the
shape the whole chain uses. Independently of the check, the flagged gap was
real and is fixed: the indentation reader now sets the clipping flag for every
result that contains a clipped returned line - the single-line limit case and
the expanded-block case both report it, at exactly the same cap semantics as
the slice path - and the read tool emits the clipping notice for indentation
reads separately from the omitted-lines notice, so a block that shows every
line it includes yet truncates one still tells the model the view is partial.
Native indentation tests cover the flag in both cases (with the exactly-at-cap
boundary as the positive control), and the tool-layer tests pin the two
notices independently.
Project-scoped settings changes are rejected when their resolved destination is outside the workspace.
File reads distinguish clipped lines from omitted lines and indicate when returned content is incomplete.
File publishing supports optional backups and preserves existing file permissions.
Bug Fixes
File updates use consistent locking for symlink paths and their targets.
File reads remain successful when file-version checks fail.
Clipping and truncation notices accurately reflect the content returned, including when both occur together.
Failed writes preserve the original file when a backup is enabled.
The pull request adds task-local file observations and read completeness metadata. It adds atomic text publication, canonical lock keys, and confined JSON writes. Project-scoped MCP settings writes pass the workspace root as the confinement scope.

Resolve targets and stage text writes src/services/file-safety/safeWriteText.ts, src/services/file-safety/__tests__/safeWriteText.spec.ts, src/utils/fileLock.ts, src/utils/__tests__/fileLock.canonicalKey.spec.ts
Text-write support resolves publish targets and canonical lock keys, creates staging files, and validates caller-supplied staging paths.
Publish and clean up text writes src/services/file-safety/safeWriteText.ts, src/services/file-safety/__tests__/safeWriteText.spec.ts, src/services/file-safety/__tests__/safeWriteText.integration.spec.ts
Text writes sync staged content, preserve target modes, support copy-based backups, and handle durability and Windows DACL errors with cleanup.
Confine and publish JSON writes src/utils/safeWriteJson.ts, src/utils/__tests__/safeWriteJson*
JSON writes validate scope before and under the lock, stage beside the resolved target, and delegate publication to safeWriteText.
Apply workspace confinement to MCP settings src/services/mcp/McpHub.ts, src/services/mcp/__tests__/McpHub.spec.ts
Project-scoped settings writes pass the workspace root as confineTo. Global settings writes leave it undefined.
Resolve the unsafe recovery deletion and target-lock mismatch before merging. Read processing also adds memory overhead. The MCP watcher suppression and ancestor-swap exposure already existed; the latter is now explicitly documented.
Security Architecture Review
Security architecture risk:🟡 Moderate · up to a1b98
Read authorization remains intact, but JSON writes now follow file symlinks. A project configuration update can therefore modify configuration outside that project, including global tool-approval settings, when a workspace-controlled link points there.
Retained concerns
Medium · security · inferred: Project MCP updates inherit newly expanded write scope. If workspace .roo/mcp.json is a symlink to global MCP settings, a project-scoped tool-approval or server-setting action now changes the global referent rather than replacing the project link as the base did. The inspected caller authorizes the logical project source but does not check or obtain approval for the resolved destination. This creates a conditional cross-project configuration-integrity and approval-policy concern.
Security review details
Security Blast Radius
inferred — The new write exposure is local to destinations writable by the extension process, but is not limited to the logical project configuration path. A controlled file symlink can redirect a compatible configuration update to global MCP settings, making its effects persist across projects. Workspace-link control and an update action are required; automatic remote exploitation was not established.
Security Findings and Attack Paths
inferred — A project mcp.json link to an existing global MCP configuration is read as project configuration. A project-scoped always-allow toggle then passes that same logical path to safeWriteJson, which now publishes onto the global referent. Reading through links predates the PR; mutation of the referent through this JSON publication path is the introduced change.
Trust Boundaries and Controls
observed — Read-file access retains RooIgnore filtering and approval before processing approved files. Publication rejects dangling terminal symlinks and non-regular caller staging files. These controls do not authorize an existing resolved destination against a project boundary.
Resilience and Maintainability Implications
observed — Canonical advisory locks coordinate JSON writers using symlink aliases and referents. The general withFileLock helper still uses lexical path identity; equivalent coordination for every maintenance caller was not established, although the inspected task-history deletion caller uses its normal task-file path.
Hardening Proposals
proposed — Keep intentional symlink support in the general writer, but require project configuration callers to authorize the resolved destination: reject destinations outside the project policy boundary or obtain explicit destination-specific consent before publication.

Full details: Title check
Explanation
The title names the main change, a read-file feature that records read scope and reports clipping separately. The raw summary confirms the ReadFileTool observation records and the separate clipped-line notices. The title does not mention the MCP confinement port or the file-safety changes, but it does not need to cover every detail.
Full details: Description check
Explanation
The description follows the template. It states the what, the how, and the review focus. It has a Test Procedure with commands and expected results, and a completed checklist. Its Related GitHub Issue section links tracking issue 2019 and references #1991 and #1375, but it does not use a closing keyword. The template asks for an approved issue, and the author says the chain's tracking issue is the linked item, so the issue-link requirement is only partly met. The description also includes non-template and process content, such as a merge-order list and a budget line, that does not change the verdict. The description does not explain the MCP confinement port's security scope beyond a short note. The description also does not describe the file-safety work in the summary, which is a large part of the diff, so reviewers may be surprised by the changed files.
Resolution
Consider stating in the Description that the diff includes the file-safety (safeWriteText, safeWriteJson, fileLock) changes and why they are in this PR. Confirm that the tracking issue meets the approved-issue requirement, or link an approved issue that the template expects.
Full details: Security Boundaries
Explanation
A changed confined-write path still permits transient secret leakage. Project MCP updates preserve the complete server object, including env and headers, at src/services/mcp/McpHub.ts:2117-2120, then write it with confineTo at McpHub.ts:2140-2143. safeWriteJson.ts:379-395 performs confinement after the commit, while safeWriteText.ts:553-554 commits with path-based fs.rename. If a concurrent process swaps an ancestor directory for a link after the final check and before rename, the updated MCP JSON can land outside the workspace. The post-commit check reads and unlinks it only afterward, so an outside reader can capture credential bytes during that window. The changed regression test at safeWriteJson.test.ts:886-921 confirms this sequence and checks only that the file is absent after cleanup.
Resolution
Implement handle-relative, no-follow staging and commit semantics for confined writes, or fail closed before publication when those guarantees are unavailable. Add an integration test that performs a project MCP credential write during an ancestor swap and verifies that no credential bytes, including transient bytes, appear outside the workspace.
Full details: Persistence Integrity
Explanation
The standing persistence-integrity failure remains in the changed rollback path. undoEscapedPublish in src/utils/safeWriteJson.ts:168-182 stats and reads the escaped file, re-stats it at line 178, then unlinks by pathname at line 182. A concurrent writer can replace that path after the final stat and before unlink, so rollback can delete the writer's persisted file. The helper is called after escaped publishes at lines 372 and 395. The added test only checks sequential byte mismatches; it does not cover replacement after the final identity check.
Resolution
Make undoEscapedPublish identity-safe. Remove the published file through an identity-preserving handle or an atomic no-follow identity check. If identity cannot be confirmed, leave the peer file intact and report ConfinedPathEscapeError. Add a regression test that replaces the file after the final validation and before unlink.
Full details: Regression Evidence
Explanation
The project-write fallback remains untested. McpHub.ts derives writeRoot with providerRef.deref()?.cwd ?? getWorkspacePath() at the timeout, deletion, and allowlist call sites (lines 2080, 2188, and 2391), then passes it as confineTo. The added tests only install /mock/workspace as cwd; the MCP test file has no fallback test or getWorkspacePath mock. This omits a changed unset-provider branch.
Resolution
Add an MCP call-site test for a project timeout, deletion, or allowlist write with providerRef.deref()?.cwd unavailable. Mock getWorkspacePath() to return a distinct path and assert that safeWriteJson receives that path as confineTo. Keep the existing explicit-cwd and global-unconstrained tests.
Full details: Lifecycle Resource Cleanup
Explanation
A changed lifecycle path leaks backup files. safeWriteText creates a backup at lines 509-547, then swallows any post-commit fs.unlink(backupPath) failure at lines 596-602 without tracking the path. safeWriteJson always delegates with backup: true at lines 347-356. If backup deletion returns EPERM or a transient error after commit, the write succeeds and the .safeWriteText.bak_* file remains; repeated writes can accumulate files. The changed tests explicitly accept this orphan at safeWriteJson.test.ts lines 312-335.
Resolution
Report the retained backup path and register it with a tracked retry or later-cleanup mechanism when post-commit deletion fails. Ensure safeWriteJson backup writes use that mechanism. Add a regression test that forces deletion to fail, verifies that the backup is tracked, and verifies that a later cleanup removes it.

… this write's
Persistence Integrity (CodeRabbit pre-merge check): after the post-commit confinement re-check found an escape, safeWriteJson unlinked the published path unconditionally. A concurrent writer can replace that path between the commit and the re-check, so the undo could delete a file this write never created.
The staged bytes are now captured before publication, and undoEscapedPublish() removes the escaped file only when the bytes on disk still equal the bytes this write staged. A mismatch leaves the peer's file untouched; the escape is still reported as ConfinedPathEscapeError either way.
Regression test: undoEscapedPublish leaves a same-named file with different content in place, removes the file when the bytes match, and treats a missing file/unavailable byte record as a no-op.
Local evidence (this worktree borrows a sibling's node_modules, so a full Windows suite run is not meaningful): the safeWriteJson suite shows the identical 12 pre-existing Windows DACL failures before and after the change, and the new test passes; prettier blob check on both files is OK. CI lanes remain the authoritative check.
Security Boundaries — disposition and sequencing (transparency note)
The blocked finding on this PR belongs to a family of check-to-rename TOCTOU issues: a target is validated by path, then safeWriteText re-resolves the path and commits with fs.rename(path, path), so an ancestor replaced by a link inside that window redirects the publish.
The series already carries the reference mitigation in #1914 (expectedResolvedPath, expectedAncestorIdentities, AncestorReplacedError, and a fail-closed step-2b before the commit rename). #1912/#1913/#1917 are non-cumulative branches and each carries an older generation of safeWriteText.ts, so that mechanism is absent here (0 hits).
Residual-window ownership is already registered: #2148 (fd-relative publication, opened from #1914's checklist), #1414 (cross-process window), #1408 comment 6106959976 (registration rule) and tracking #1991. No new issue is needed; this PR will inherit the mitigation instead of growing a third implementation, because two competing fixes for the same window would be unreviewable and unsafe to merge.
Verification on the rebase will be: rg expectedResolvedPath|expectedAncestorIdentities is non-zero in this branch's safeWriteText.ts/guardedWrite.ts, the ancestor-swap integration test passes, and a failed post-commit re-check leaves no file outside the scope.
This PR's action: the Persistence Integrity error that this PR introduced is fixed in e6b9f6554: the post-commit escape undo now compares the staged bytes with the bytes on disk and unlinks only when they match, so a same-named file a concurrent writer placed at the escaped path is left alone; ConfinedPathEscapeError is still reported. Regression test added. The Security Boundaries error is inherited on rebase from #1914/#1912 rather than fixed twice here.

Status after the Persistence Integrity fix (e6b9f65)
The Persistence Integrity error this PR introduced is fixed: the post-commit escape undo now compares the bytes this write staged with the bytes on disk and unlinks only when they match, so a same-named file placed by a concurrent writer is left untouched; ConfinedPathEscapeError is still reported. Regression test added, required checks are green.
The remaining Security Boundaries error is the check-to-rename TOCTOU family: the reference mitigation is #1914 (expectedResolvedPath/expectedAncestorIdentities/AncestorReplacedError/step-2b), and this non-cumulative branch carries an older safeWriteText generation. As stated in the earlier disposition on this PR, the fix is inherited on rebase after #1914/#1912 rather than duplicated here. Residual windows are registered in #2148, #1414 and tracked by #1991.
Rebase verification for this PR: rg expectedResolvedPath|expectedAncestorIdentities non-zero in safeWriteText.ts/guardedWrite.ts, the ancestor-swap integration test present and passing in this branch, and no file outside the declared scope after a failed re-check.

Review thread: the escape-undo byte snapshot is only needed when a confinement scope is declared; guarding the read keeps the non-confined write path from touching the staging file again. Behaviour of the confined path is unchanged (staged bytes are still compared before any escape unlink).

Prevent the commit from resolving ancestors outside the declared scope.
safeWriteJson performs its last scope check before merge. If merge replaces an in-scope ancestor with a symlink to an empty out-of-scope directory, safeWriteText accepts the path and publishes through that symlink with fs.rename(tempPath, targetPath). The postcommit check detects the escape only after publication.
undoEscapedPublish does not guarantee confinement. The file can be replaced between readFile and unlink, and unlink errors are ignored. Implement the confinement check in the commit path and use an ancestor-anchored or otherwise atomic no-follow publication that fails before writing outside the scope. Keep the postcommit cleanup only as recovery.

Learning: In Zoo-Code-Org/Zoo-Code's file-safety change stack, fix a shared block in the earliest unit that carries it under the declared merge order, then port the fix to later carriers. Separate rebuild commits containing the same code do not establish that a later unit introduced the original block.
The conflict resolution carried the F5-side pathUtils import into this unit, which does not exercise the workspace-path fallback; eslint no-unused-vars rejects it. Remove the import only.

Avoid a second file-sized buffer for the lossy-decode check.
Both text read paths now allocate a full-file Buffer only to test whether UTF-8 decoding was lossy. This happens on every read, including slice-mode reads that return only a prefix. The check adds transient memory and encode time. It does not change the read's result. Replace the re-encode with a check that does not allocate a second full-size buffer, or limit the check to the content actually returned, and keep the complete decision correct for partial views.

Track the stale-read write check as a follow-up for the write-guard unit.
The observationRegistry added at src/core/task/Task.ts:298 has no write-side consumer. The write tools are unchanged from the merge base, so a write after an external change can still overwrite the file, as it could before this PR. Wiring the comparison into each publish path belongs with the write-guard change in a later unit, not in this PR.

Track the ancestor-swap window as a follow-up. This PR does not add a code change for it.
The McpHub.ts:659-665 comment and the confineTo doc in safeWriteJson.ts:47-63 already record the ancestor-link window, so no documentation change is needed here. Closing the window needs a publish that does not follow paths, which this runtime does not expose. Track that work in the linked issue.
Cleanup after an escape is best-effort, not guaranteed. The undo removes the escaped file only when its bytes match the staged bytes. It skips the undo when the read fails or the bytes differ, and it ignores unlink errors. If the commit rename replaced an existing file outside the workspace, the undo does not restore that file.
The window predates this PR. Project MCP writes already reached the same path-based rename without any scope check.

Reading the staged bytes is what lets the post-commit escape undo verify and remove an escaped file; a failed read now aborts instead of silently publishing.
…n failure
DaclRestoreError and PostCommitDurabilityError are thrown after the rename published the staged file: the confinement re-check and escaped-publish undo now run before rethrowing, while other failures keep their own error type.
…lves
A symlink retargeted between the pre-lock key computation and the under-lock target resolution made this writer hold the old referent lock and merge into the new one; the write now releases and re-acquires the derived key before staging, and refuses to publish if the target keeps changing.
…pe undo unlinks it
undoEscapedPublish now stats the file before reading and again immediately before unlinking; the delete is skipped when dev/ino/size changed, so a peer that replaced the file in that window keeps its content.

Remove the path-based unlink of the escaped publish.
178-182: Major · Data Integrity & Integration · Quick win
Remove the path-based unlink of the escaped publish.
undoEscapedPublish calls fs.unlink(publishedPath) at src/utils/safeWriteJson.ts:182. The re-stat at line 178 narrows the window between the identity check and the delete. It does not close it. A process that does not hold the proper-lockfile lock can replace the entry in that window. The unlink then removes that process's file.
The function contract undoes only the file this write published. A path-based unlink cannot enforce that on this runtime, because openat and renameat are unavailable. Remove the unlink. Leave the escaped file in place, and report the escaped location through ConfinedPathEscapeError.
This path runs only after a confinement escape follows commit. The trigger needs an escape and a racing peer in a short window, so the impact is narrow. The loss is irreversible for the peer file, so the defect is material and should be fixed before merge.
Suggested fix
- await fs.unlink(publishedPath).catch(() => {})+ // Do not unlink by path: the unlink cannot check file identity atomically.+ // The escaped file stays in place; ConfinedPathEscapeError reports its location.

Compare the stored publish target with the held lock key.
275-277: Minor · Data Integrity & Integration · Quick win
Compare the stored publish target with the held lock key.
The final lock-key check at lines 289-291 calls resolveLockKey again. It never compares the target that the merge and commit use. A link can flip between the earlier lookup and the final check. The check can then pass while resolvedTargetPath and lockKey name different referents. The merge and commit then write the stored referent under the lock for the other one.
Derive the comparison from the stored target instead of from a second symlink lookup. canonicalDirKey canonicalizes only the parent directory and keeps the basename. For a stored realpath, it returns the stored path unchanged:
Suggested fix
// src/services/file-safety/safeWriteText.ts
-async function canonicalDirKey(absoluteFilePath: string): Promise<string> {+export async function canonicalDirKey(absoluteFilePath: string): Promise<string> {
// src/utils/safeWriteJson.ts, final lock-key check
- if ((await resolveLockKey(absoluteFilePath)) !== lockKey) {+ if ((await canonicalDirKey(resolvedTargetPath)) !== lockKey) {
Add canonicalDirKey to the existing import from safeWriteText.
A stored target that differs from the held key now fails the check. In the normal case, the stored realpath and the held key match. A missing file also keeps matching, because both sides use the same canonical directory form.
The check narrows the window but does not close it. A change to the stored target after this check and before the commit's own resolution is not covered.
The PR introduces the split between the stored target and the lock key. The base locks and publishes the same path string, so this mismatch does not predate the change.

Add a test for the lock-transfer branch in safeWriteJson.
The re-derivation loop at src/utils/safeWriteJson.ts:274-288 releases the held lock and acquires a new key when the recomputed key differs from the original. The inspected tests never make it differ. The fs.realpath mock in src/utils/__tests__/safeWriteJson.lockKey.spec.ts returns the same referent on every call, and the staging test at src/utils/__tests__/safeWriteJson.test.ts:534-570 uses a static fs.realpath mock. Neither test changes the resolved target between lock acquisition and the recheck. The production transfer logic is not reported as failing. The gap is that no test executes it.
A change that keeps the extra lookups but drops releaseLock() or the second acquireFileLock() call would pass the current suite. A regression there could leave the original lock held until its stale timeout.
Add a test case that returns the original referent from the fs.realpath mock until the first acquireFileLock call, then returns a new referent. Assert that:
acquireFileLock is called with the original key, then with the new referent's key.
The original lock is released before the second acquire.

This PR makes the read side honest about what it saw. Each read brackets itself with a bigint
fs.statpair and records an observation of the target only when both tokens match - so a file that changed underneath the read is never recorded as fully seen - and the record says whether the view was complete.

Description
What this PR changes:
ReadFileToolbrackets each read with a bigintfs.statpair and observes the target only when both tokens match, recordingcompleteso a slice, truncated, or lossy view never authorizes a full-file replacement. A stat failure leaves the target unobserved and never fails the read.indentation-readerseparates "lines clipped in this view" from "lines omitted from this view"; the native and legacy read paths report the two notices independently.Taskowns a per-instanceObservationRegistry;Task.disposeOnce()retires it so a read that resumes after disposal cannot repopulate it, and both read paths skip the post-read stat and observation work oncetask.abortis set.confineTo(the provider cwd, falling back togetWorkspacePath()); global writes stay unconstrained by design. The unit branches are not cumulative, so each branch carrying the writer needs its own copy of this port. Why the diff looks bigger than the change: the chain is non-cumulative - this branch is based on
mainand carries its own copy of the earlier units' content, which the GitHub diff shows as context.Review focus:
